One possible solution is to reduce your party to just three Pokémon before fighting the PPP. However, this is not recommended as the Paradise Protection Protocol is quite tough to beat.

Solution 2: Bring a Full Party

The best solution is to go into the battle with a full party of six Pokémon. Instead of scrolling down, simply press the up button to scroll directly to the legendary slot at the bottom. From there, select the "Swap in" option and continue the battle normally to complete the main game.
